It was just my curiosity, for I didn't noticed these marks when I saw this for the first time...
...but you asked for it.
Theories is what you want?
Unbreakable Code Theory
    I feel this theory have to be the first one on this list.
    There is always the probability that this code does not have to be difficult at all, but for there are only three known marks, we will never have enough information to verify whether the theory or the system code we came up with is true or false. For this reason this code is considered unbreakable.
Random Dots Theory
    Of course these marks might be just totally random and are no code at all. But would't it be a little boring? And even if this would be true, there is still the extreme similarity between Jack&Jane's and the Baby's marks. It would really unlikely be just a coincidence they have almost the same looking marks.
Computer Code Theory
    This one came to my mind for the shape of the marks - they are circles. And also for the regular layout they are in - it's obviously a grid, where is either a dot or nothing. The dot/not-dot creates then a binary system, which is obviously ideal for computer purposes, for it is easy to read and write.
    I must say that among the things, which came to my mind with these marks, was also that the round circle-shaped dots set in lines reminded me of holes in the punched cards (well, more of the rolls than cards, but that is unimportant for this).
    Of course the marks are too small when compared with the punched cards so they cannot include many information. And above all, when they have these marks tattooed (?) on their skins, they cannot be read by the machines for reading the cards. So the mark they wear could be probably just something like the first letter for easier searching in the index, for example.
    For this theory speaks, that the computers based on paper cards with punched holes fits perfectly for the time and situation they have been in. It was just the high technology of that era and it is almost sure that such machines would be used in a research facility of such importance for the Reich.
    What comes against is the same thing like in the Random Dot Theory. The similarity of the marks. But in can be explained by the next Genetic Engineering Theory or we can still consider tis fact to be just a coincidence. The marks can be truly just some letters, numbers or other symbols we just cannot decode now.
Genetic Engineering Theory
    Based on the known similarity between the marks. When you take Jack's and Jane's marks and combine them, you get the Baby's when using this system of combination.
dot + dot = dot
dot + blank = dot
blank + blank = blank
    Where obviously the dots are dominant over blank spaces, but does not cancel themselves when you combine two dots, which might be a little strange for some computer binary system. But using the little I know about genetics: in the genetic code are written the characteristics of the person. Such as the color of eyes and hair and also the blood type and others. And some of these characteristics are dominant and some are recessive. And when crossbreeding, the dominant always rule, unless there is recessive characteristic from both of the parents. I know there also plays an important role if the characteristic is binded with the X or Y chromosome, but here is where my old and very causal knowledge of genetics ends.
    Nonetheless, when I take this story - Once upon a time - this theme of genetics appears here. Solving exactly the same question. By crossbreeding getting rid of the flaws in the genetic code. Which might be complicated, if the flaw is binded wit a dominant characteristic.
    Here also stands the question, whether the child would be really flawless, if it would survive, but it is not part of this theory - or not of the meaning of the marks right now. The purpose of this theory is to explain, what that marks can mean or how to read them. Well, then I just say, that it is a code, which says what characteristics the subject has and whether are they dominant (dot) or recessive (blank). Or just: Does this subject has this characteristic? Yes (dot), no (blank). Something like that.
    For this theory speaks a lot of things.
First - The research facility they have been as the experiments. That's exactly what they have been doing with them. Genetic experiments. So it is highly probable, that the marks they have also says, what they are for the research program.
Second - The research itself. For your characters are based on a lot of real events, there is no secret that the scientists, who served the Reich, developed the basics of the knowledge on the field of genetics. Of course it is still uncertain whether this knowledge was used for creating supreme humans, but the passion for finding and defining the characteristics of the 'pure race' is much more evident.
Third - The form of the marks. For this I expect that the three smaller dots in the middle creates just some separating mark, so their markings are just made of 2 symbols with 6 attributes (place for dots). For the program they have been part of was focused on the superpowers, then these could be the attributes that shows whether the subject has acquired the certain ability (dot) or not (blank). And the pair of these symbols might just show to which chromosome are these binded. (Note to self for further consideration - does the one symbol that is exactly the same for Jane and the Baby means something for this theory? Like that no matter what the baby would be, it would always have one chromosome X given by mother?)
    This theory goes well also with the Computer Code Theory, for there is a chance this genetic code is saved and stored via the perforated cards, ergo the genetic code is the same as the computer code, but the computer code itself has no other meaning. It is just a memory media.
    Only thing that might be against this theory is this simple one: I can be wrong.
The Braille System Theory
    This might be just an addition to the Computer Code Theory, but for this idea appeared in my mind before the one with perforated cards, it is separated as another theory.
    Same as in the previous Genetic Engineering Theory, I expect that the three smaller dots in the middle of their markings are just a symbol for a separating mark, that gives us 2 symbols with 6 positions, where dots can be placed. And this six positions' grid with dots automatically evoked me the Braille system. Only problem was the position, for Braille has two columns and three lines, whereas the markings has three columns and only two lines. But there is nothing more simple like rotating it by 90° to the left or to the right.
    When I searched for the first time, I was shocked, for I have discovered that the combination does not relate to any of the letters of Braille system. But later I learned that there are major differences in the Braille when it is in another language. So I searched for German Braille system and used it. Finally I got some outcomes.
    Meanings of the marks when rotated clockwise:
Jack - (Ä : IE)
Jane - (N : U)
Baby - (N : X)
    Meanings of the marks when rotated counter-clockwise:
Jack - (M : S)
Jane - (EI - ß)
Baby - (X : ß)
    Yes, it seems like a totally nonsense. But it is just a possibility, how to translate the marks, not how to encrypt the code, which is hidden behind it. There also stands the question, why to use the Braille system. I can't come up with anything reasonable, but is it just a coincidence that both Jack and Jane are very sensitive for the light? What if it is just such a common feature of all the experiment subjects, that it was necessary to use a code, which could be read even by people, who just can't see at the moment?
Wow, really can't believe I wrote all this WALL.
Well, when you will have some free time, enjoy this conspiracy theories. If you would like them, I might add some more.
And one more thing - If you pondered about all these possibilities before making their marks, then you are Genial. And if not... oh man, your characters are still extremely interesting and elaborated!
